You can use either standalone or native packet.
Last native I think was 5.0 Final

if i use the package installer, will it make me have to setup madsonic from scratch all over again?
(and is the process similar for my Ubuntu installation?)

Correct me if I'm wrong but method is the same
1.Backup database & setting files
2.Upgrade Madsonic
3.Restore database & setting files

where are the database and settings files for OS X, and Ubuntu located?

so, i just ran the package installer... and post-install, i had updated madsonic, and all my data was intact. nice.
did the same for Ubuntu 13.10
